I was able to fix the issue: name away all . folders (.config .gnome etc.) to something else. Log out and log back in. The high CPU usage problem was gone. I moved back a few dot folders I needed, and things are fine. My desktop is different of course, and I lost some settings, but the main

I have the same problem with the System Manager showing very high CPU usage but top not reflecting this usage. The system is noticeably slow responding but there is no indication what is causing the slow down. It seems most apparent when Firefox is open. -- High CPU usage
