Hmmm, did you change your /etc/init.d/tomcat6 file ? (in doubt, please
attach it to the bug). The official one just recreates the temp
directory at every start...
You can try sudo apt-get purge tomcat6 then sudo apt-get install
tomcat6 to restore the right file.

I hadn't knowingly changed the init script. A purge and reinstall seems
to have fixed it.
