Thanks for checking this out.
Currently I am running Ubuntu 11.10 with FZ 3.5, on a different
computer, and it's working fine.
What happened was that while working I'd lost control over FZ window, no
way to close or minimise it, or run any command. Only solution was open
a term and do killall

Exactly the same symptoms in my case.
I've using FileZilla several times per week during the last 7 months,
and this only started to happen during the last 2 weeks I'd say.
