Quick update on this. Still present with 3.4.1-0ubuntu1 However I followed a tip from the bug report linked in #10 (https://bugs.launchpad.net/ubuntu/+source/gnome- shell/+bug/964796/comments/4) Switching OFF Have file manager handle desktop fixes the issue. So seems to be related to this

I'm seeing this with a left/config running the precise, ATI and open drivers. Fine on boot if just using my laptop without a monitor and fine for the first time since reboot that I add a monitor. After a remove the monitor I have this miss-alignment and every-time I attach a monitor/TV
