I have the issue as well.
I remedied it by setting the command in properties to:
gksudo synaptic

Synaptic can no longer be started from
At this point I'm still seeing this issue. This is on a remote vnc
session so the terminal is 1. Using xfce4 as the window manager of
choice.

Still broken in Maverick however; the latest version of Synaptic in
those repositories is 0.63.1ubuntu14.
Maverick is supposed to be still supported, so it isn't nice to break it
in an update but not fix it also...
