I have qmail working with Sqwebmail as a web interface for a while.
Sqwebmail has an option to change passwd in preference, I am unable to
change passwd for anyone.
When I try to change the passwd, it seems as if it was changed. If I use
the same machine(browser) to login again

vpopmail for change password, but it can't change password and say:

try at all costs to keep these passwords different. the whole point
of using ssh is to keep your system account passwords from being seen.
if the pop and /etc/passwd passwords are the same you defeat the goals
of ssh.

Sure. You can even try to use the vpopmail vconvert
program. It was written to create vpopmail accounts
for everyone in /etc/passwd. The encrypted password
from /etc/passwd
/passwd users with APOP
authentication. 4.9.10 can authenticate /etc/passwd user with APOP,
but 5.0 can not.
I read vchkpw.c and found source code is completely different from 4.9.10.
And I could not find /etc/apop-secret operation in login_sytem_user().

I tried to use the vconvert program to 'move' my /etc/passwd users over to a
virtual domain. Only about half of the users were created in the virtual
domain. Any thoughts on why vconvert would skip such a large number of
entries from /etc/passwd /etc/shadow ?

vhckpw sometimes authenticates /etc/passwd users but sometimes it "HANGS" or something, leaving some vchkpw processes running and not authenticating use

It does support /etc/passwd to cdb, that is for sure. I use it all the time
to convert old sendmail installations to qmail. Bit of a drag having to
replace the passwd file though, I wish it could read from another file in
passwd format.

Is there a way to implement password aging?
Our users need to change there passwords at least twice a year.
Currently we use password aging on the /etc/passwd file but are
going to migrate to the vpasswd and need this same functionality.

I've installed my qmail with a rpm and apparently there's a cronjob that
rebuilds the assign file from the /etc/passwd file, destroying the vpopmail
info.
My problem is I don't have a glue who is the owner of the cronjob. I've
tried doing crontab -l for all the qmail* in the /etc/passwd
users who have a password = to 8 chr. But for user
who have a passwd 8 chr (encrypted password = 24chr) that don't run at all?
Is there a solution?

Well, as nobody posted an answer I did some tests and here's what I've
found:
With cdb auth using vpasswd file is just fine to use it for passwd auditing
with John The Ripper.
It works also when a user has changed the passwd with SqWebMail.
I think John is the best suited for this as it can mail
vqpasswd structure to hold the user information instead
of using struct passwd. This allows us to have more fields than
the struct passwd has. Primarily for storing clear text passwords.
Hopefully by the end of this week all of the above will be
working ready to use.
