You could try
setxkbmap ... -variant alt+ctrl
with the full setxkbmap options list: model, layout, etc. Not sure the
variant is called "alt+ctrl" - you should find out the correct name

I don't know anything about keyboard on Wayland. I guess there's xwayland
running on the client side. So maybe it is a problem with xwayland

I've been using x2go for a long time now, with X11 on server and client. I
use remapping of caps->ctrl (old emacs guy). After struggling with
problems using X11 on client and server side, this seems to have been
resolved for the last couple of years and life was good.
Now I'm trying wayland on
I was using X2Go succesfully on my Xubuntu laptop, but after running
apt upgrades it is all screwed up and I can neither use it nor purge
it, nor use APT for anything else.

Now we lost connection to that server, as per x2go client's message:
