Hi, thank you both Bert and Adam! It's working fine now. I applied the flash commands "by hand" which documented here: http://dangerousprototypes.com/docs/Logic_Sniffer:_upgrade_process_on_Linux#Perform_the_upgrade (flashing the bitstream first, then the pic, then the bitstream again) there were errors ("Error reading OLS id" and a segfault (although I ran the update as root as suggested over there)) but now everything seems fine!
