We always fix every problem that we are aware of in SQLite. But this problem had not been previously reported to us, and did not occur in any of the 168 million test cases that we ran prior to releasing SQLite 3.8.8, so it didn't get fixed.
And while I've not upgraded that many times over the years, it's never before been an issue. I've no idea how the timestamps could get so different, but it's not likely a coding error.
