Could it be that your default foreground color is set to be transparent? In the main synfig window, click the small 'R' between the 2 overlapping squares under the grid of tools. That will reset the default foreground and background colors to black and white. Then make a new circle. Is it filled now?
Alternatively, select the circle you've drawn, and click the 'color' parameter in the parameter dialog. That will allow you to edit the color of just that circle. Make sure the 'alpha' component isn't turned right down, or you'll get a transparent circle. Let me know whether that solves the problem.
