Why? I have The Bat set up to minimize to the system tray as well (and not to the task bar), and to call or dismiss the program, I simply click on that system tray icon. You may well have identified a bug, but to establish that more firmly, I think you should remove the third-party tool from the equation and see if the problem still occurs without it.
