Public bug reported:

Right now, there is 0px distance between icons, which makes them look
squashed together. For notification area icons there actually is a
padding distance, but for launcher icons there is not. In my oppinion
this dramatically disturbs the good look&feel of gnome and someone who
wants to change that behaviour would have to manually align every single
launcher icon to add a padding between them, which is absolutely
inadequate.
