I couldn't figure it out at first, but I think I've realized where the problem comes from now... If it happens elsewhere, I can't reproduce it, but when I use nautilus-open-terminal, right click in a folder and select "Open In Terminal", closing that terminal brings up the dialogue, even when no process is active. I guess it is a bug in that package?
