it seems it is a combination of an ls and a terminal coloring issue.
I did the tests you suggests: changing the terminal background and
using a TTY (which has a back background), the names that were
invisible before become visible.
I am a heavy command-line user too, and I did not notice the problem
until the last software update, which occurred a few days ago.
I might think that there has been a change in the colors that ls uses to
render directory names.
I think that there should be some means to avoid this issue:
  - documenting what colors ls uses,
  - or having a way to disable the use of colors by ls (as it does when
running
    as superuser)
  - having ls choose colors that are different from the current background
  - ...
