Hi just a note, this is the process ubuntuone seems to follow:

copy files to u1 folder
index and create metadata (depending on amount of files this could take hours)

had shutdown PC at this time

on boot and client startup, read metadata (took 7 hours today)
client icon changes to rotating arrows and notification comes up saying
updating files (sits like this for a minute or 2)
Icon changes to full cloud, when you click on it it says your files are up to
date (they are not files still to be uploaded)
syncdaemon now starts up again and is processing files again.

I suspect once this step is complete the upload will start

Would just like to mention my experiences so the dev team can see where
they can improve. Severe improvements is required.

I think that the purge process should run 1st, check files by timestamp
and size and whatever is changed must be marked for index and upload and
what hasn't changed must be ignored, what does not exists anymore must
be removed before the metadata read occurs.

then index the files and save the metadata in a db or flat file instead of a
single metadata file per file in u1 folder.
Changes discovered in purge process above can then be updated into the metadata
db and changed files can then be uploaded.

The only process which should take long is indexing the files. once they
are indexed the startup, scan, compare and update process should be almost
instant. then the upload can start immmediatly

ubuntuone takes more than a day, if at all, to read the metadata and start
uploading files to web
