File > Close Window (Ctrl+W), like Launcher > right-click > Quit, only closes the *window*, but the Manager is still running, so it is a sort of "Minimize".
To really exit the Manager application, and make it disappear from Launcher, use File > Exit BOINC Manager (Ctrl+Q). Notice this will exit the *Manager*, but not necessarily shut down boinc and its background tasks.
