I found a fix for the issue. While I am not sure what is causing it (firefox or ubuntu) the problem is in the "mimeTypes.rdf". delete the file while firefox is not running and the problem is gone.
Whenever firefox downloads a file with a wrong mimetype it will record the broken mimetime along the file extension in that file and use that again when uploading files.
