I don't really get it. Your logfile shows that you upgraded likewise-
open, and upgrading it doesn't remove references in the PAM files.
Furthermore, removing likewise-open references would not prevent you
from logging in as a local user.

Note that you logfile shows that you modified the pam-auth-update-managed 
sections of /etc/pam.d/common-* files by hand, which might explain part of the 
problem :
  pam-auth-update: Local modifications to /etc/pam.d/common-*, not updating.
  pam-auth-update: Run pam-auth-update --force to override.

Would you have kept copies of the /etc/pam.d/common-* contents, from
before the upgrade and from just after the upgrade (when it was broken)
? If yes, could you attach them to the bug ?
