If you go to the Tools > Add-ons menu in Thunderbird, do you have the Messaging and Unity Launcher integration add-on installed? It *should* be installed as part of the Thunderbird package from the standard Ubuntu repos, but maybe it's disabled, or maybe Thunderbird is installed from a PPA? Alternatively, you should be able to prompt Thunderbird to present the Profile Manage on startup with Alt-F2 > thunderbird -P Create a new profile and see if it works there - if so, the problem is related to your existing profile.
