Did you integrate (maybe) needed drivers?
E.g. S-ATA Drivers? WinXP and Win2k don't know this kind of controllers.
An alternative is, to set them in Bios as "legacy" mode or as "Native IDE"
 - whatever your BIOS is offering you.

BUT: Don't change that setting if you can get the needed drivers, these are
compatibility modes and they mostly deactivate thinks like NCQ and sometimes
extremely lower the speed - especially on (older) Intel Mainboards.

On a 965 Intel chipset, I had speedlosses of about 50%!

If you install the correct driver afterwards, you can change it back in the
BIOS and with a bit of luck, it works fine again.
But (again) that can make problems, through a changed (PCI?) ID it's
possible, that you get an "NTLDR not found" again and have to change back.
And believe me, you don't want to use that machine then. ;)

Never used the DOS DISKs and don't see a reason to use them. ;)
