If you want to force prefs, you must use:

chrome/content/general/custom-preferences.js

site.js is use for 'initial preference values'.

This is documented in http://www.sogo.nu/files/docs/SOGo%20Mozilla%20Thunderbird%20Configuration.pdf :

"Settings that pushed are pushed *during initial configuration* are controlled by the
./defaults/preferences/site.js fle from SOGo Integrator."

"Preferences that *are forced upon every restart* of Thunderbird are controlled from the
./chrome/content/general/custom-preferences.js confguration file."
