Will, I run Tomcat as a window's service. My understanding is that when you run Tomcat as a window's service, setting an env var in the Tomcat service options that also exists as part of windows will supersede the windows var.
As long as you have it set somewhere before the service needs the var it doesn't matter where it is set.
