Where GPO is an issue, I create special installers tailored to the GPO transforms (in particular, I concentrate on make installers that are easy to both make transforms of and apply transforms too). GPO is still a very significant deployment vehicle--especially for user-facing products. It doesn't affect my server-side installers, but definitely my clients.

Some installers come in an executable compressed file where you extract the files to a location and you can use those files in SCCM...
