Just to add closure to this issue.. It seems that exporting the database to an 
LDIF file and then re-importing it into the main master resolved the issue. 
Here are the steps that I used (YMMV):

Break all replication in your environment. Then basically run these commands, 
but tailor them to your environment:
# cd /usr/lib64/dirsrv/slapd-[TAB]
# ./db2ldif -n userRoot -a /var/tmp/`date +%Y.%m.%d`.ldif
# ./ldif2db.pl -v -D "cn=directory manager" -w PASSWORD -i /var/tmp/`date 
+%Y.%m.%d`.ldif -s dc=[YOURDOMAIN],dc=[COM]

Next you will need to re-initialize your Masters, Consumers and your winsync 
server (AD). Watch your dirsrv logs (access and error) as your re-initialize 
your servers. Then you will need to set up all of your replication agreements 
again.
