To write a new msdos label you need to use mlabel which is a part of the
mtools package.  It is a little awkward to use (you have to edit
~/.mtoolsrc every time the actual /dev/sdX name changes) but it does work.

For ext2/3 file systems you can just use tune2fs.

I actually format most of my USB sticks with ext2 and then label them so
that udev/hotplug mounts them consistently.  Of course I can't really
use them with Windows, but for me that is not really a problem.
