What version of cygwin are you using ? I had a similar problem where make was reporting not being able to find files on C\... when the source was on my D drive. I upgraded to cygwin 1.1.4 a couple of weeks ago , but then I got a new set of errors inside the make files. With some help, I just got it to build today.
