You need to turn-off the virtual curser within internet explorer. After turning it off, you should select the entire web page and paste it in your word document to retain it's original format. After doing that you can remove the unwanted parts of the pasted page from your word document. However I have been told that JAWS 9 actually allows as to copy text from html page without compromising the format. But I am yet to test it.

I presume people prefer word more than notepad so as to remember the page numbers. This can easily be done in notepad also by typing any peculiar word which is not already there in the document for example I type "Shadab" and then find the same when I read the thing for the second time and delete it from there to avoid confusion and use it as a bookmark.
