This is normal behavior for skype. alt+f4 minimizes skype to the system tray. you shutdown skype from the system tray or can create a command line batch that you can assign a hotkey to. If you are a jaws user, you could get Mr. Doug Lee's scripts for jaws taht have a hotkey to shutdown skype, which uses the aforementioned comand line option.
