After adding the following line to /etc/modprobes.conf options 3c59x enable_wol=1 Rebooting, and then poweroff, the current machine would WOL when a magic packet was sent to this second ethernet card. A magic packet sent to the first ethernet port (the nvidia one) still did nothing. Oddly there didn't seem to be any new entries in /proc/acpi/wakeup, and the WOL worked even though everything in that file was set to disabled. So apparently it isn't ACPI per se that's screwed up. Perhaps this indicates a problem in the forcedeth driver instead? I'm still waiting for a serial port adapter cable so that I can do some kernel debugging.
