OUs are useful for delegating administration, so if you currently have all
your users in one OU there should be no need to change it unless you see
some benefit in doing so, e.g. delegating administration to departmental
level.
I haven't looked too closely at the relationship between Exchange 2000 and
OUs, but I would think that Exchange shouldn't impose any design constraints
on your OU structure. I believe ADC creates an OU hierarchy within AD but
you are free to change this later.
For what it's worth we have chosen to design our OUs based on geography as
opposed to division/department. The reason for this is that our
organisational structure tends to change frequently and we want to avoid
having to keep moving objects between OUs. The geography is less prone to
change :-)

Trying to figure out the best and recommended setup ie: by department. I
know this is a preference thing but I was wondering if there was a
recommended way to organize users/mailboxes into ous. I was planning by
department but wanted some other opinions on the the OU setup...

I'm not sure I understand your question regarding "Breakdown the User into
departmental OUs". Can you give us a little more detail on this? How are
your OUs currently set up?
The amount of space added by introducing Exchange 2000 depends on a number
of factors. Exchange 2000 extends the AD schema and roughly doubles the
number of attributes for mail-enabled objects. This is not however a good
indication of AD size increase as it depends on which attributes are used.
Have you looked at the ADSIZER tool yet? This might be of help:
