Does it hurt to run it again?   I'm told by a E2K expert that domain prep should be ran again. Domain prep needs to be run once for each domain that exists. It's a very quick thing that creates the groups for you. If you will not have an Exchange server in a domain, it still doesn't hurt to run it.
