Exactly what I was thinking though you can use ethereal on the Windows side as well.
 
A query is a query to AD, it shouldn't matter if it comes to the server from Windows or Linux.

I would take a network trace at some interval during the day when you do not see the slow down and then again when it starts to occur.  If it is in fact the Linux box causing the slowdown (either due to increased queries or network traffic) then the network trace should show it.  You can use netmon on the windows side and ethereal on the linux side to capture network traffic from both directions.
 
I have heard of this happening before but truthfully we do not see it in production or on our dev. systems.  I can however create a large LDAP query on my Linux server and bring my Windows system to a crawl and vice versa.

I am running into an issue with my linux boxes and ldap lookups on my DCs.  About 4:30 each Friday (and usually last all weekend), my ldap searches go from 1 sec to 8 secs.  I have been checking for increase in network activity (such has backups, etc) but can't find anything that could be causing the issue.   I have been checking the logs to see if something is going on with the DCs (it's all three that the delay occurs) but can't find anything usual. 

I checked CPU/Memory and they seem fine.  

Has anyone seen this type of activity with linux/ldap/ad and how did they resolve it?  Is there something I can look at on the dcs that could tell me if a defrag/replication or anything else may be causing this?
