Has the 2003 domain had its functional level raised to 2003?

Does anyone know of any authentication issues when running 2 domains in the
same forest that are peers not parent/child? One domain is windows 2003
native and the other is windows 2000 native with a mix of 2000 and 2003
domain controllers. We have an exchange 2003 server running in our domain on
server 2003 and we are the windows 2000 native domain. Our sister company is
the windows 2003 native domain with one domain controller and they have
issues when in outlook prompting randomly to authenticate to the exchange
server and one of our 2000 domain controllers. None of the users in our
domain experience this problem. We have checked dns, we have checked the
trust, and we have checked permissions on exchange. I spent 2 hours on the
phone with Microsoft today and stumped them on this problem. Does anyone
have any experiences or suggestions to share.
