What you say about those characters may mean that their codes are above 127 (pseudographics ?). Strictly speaking, "Control characters" are those with the codes below 32.
So you need to look at your file in some binary viewer and see what range (or ranges) of codes do your "characters" have. You may use MS Visual C++ IDE. Make sure you open your file as "Binary". The answer is: yes, you can do anything with Perl, but maybe you shouldn't do what you saying you want to. If the mainframe puts those wierd characters in the file, there must be a reson why.
