My experience is that even though there is a size limit on AD objects the containers can hold millions of objects. The reference to your "Gray Hair" can be found here and is considered normal for groups larger than 500 users in WIN2K & WIN2K3.

But if I understand your question then remember you can only distribute the application to a user not a computer. Perhaps this is the issue?
