the kind of flickering you describe looks like a field order problem to me. i think somewhere in one of the rendering stages the field order (upper or lower first) was wrong. you could try a short piece with different settings. then burn to dvd and watch on regular tv to check. computer monitors are progressive, so you would not see the flickering there.
another possibility is deinterlacing, because it makes the fields identical, so the field order does not matter anymore. hth chris > Flickering ugly,I'm losing my mind!
