Photoshop is your friend. Make your speech bubbles into gifs that you can move around the screen and place them where you want them. Then create your text in AP, and place it over the blank bubbles. Turn off (or mask out) one bubble/text combo when the other bubble/text combo is speaking. Do this back and forth, simply adding a new text element each time in the proper spots on the timeline.
