All of the downtown recommendations are good, but if you are looking for something a bit less travelled I would head further north to the Torrey Pines / Del Mar area. A couple examples are L'Auberge in Del Mar and the Hilton La Jolla / Torrey Pines. L'Auberge is a short walk to the beach while the Hilton is on a cliff overlooking the Pacific and the Torrey Pines Golf Course.
