Did you add the Milestone Backlog _after_ you have entered your Milestone and entries or before? I think this problem occurs only in the former case. I have this bug, and after I "touch" an entry (save an entry without changing anything) which should not be shown in a milestone backlog (because no milestone or sprint was scheduled for it), it disappears correctly from the milestone backlog.
