Hi Manni and Ryan, Milestones and their associations with sprints haven't been a problem for us yet but we definitely appreciate you guys speaking up about issues you have with that as thats one of the major ways in which we prioritize what to work on.
@Ryan: There is a business rule which governs this syncing with the name "SprintAndMilestoneSyncRule". It's implemented as a component, so you could go to Admin > Plugins > Agilo and disable that component to disable this syncing. I'm not entirely sure it solves your problem, but it could be something to try.
