Did you also try the javascript thats described in there and what was it's output? The new version places somewhat more strict limitations on stories and tasks (in earlier versions this would just lead to the backlog rendering wrong things). Most often this is caused by wrong links (tasks linking to other tasks or the like) or story-like backlog entries having a field 'remaining_time' which classifies them as task-like (and therefore unable to have children) to Agilo.
