Atlas == Vegetable Medley
AjaxPro == The Broccoli
Atlas is an entire client side framework, built to help simplify _javascript_, build client UI from the server, parse XML on the client, ad glitz to your client code with Atlas controls, make ajax calls easier, make web service calls easier.
AjaxPro is hyper focused on the Ajax side of things, and in my opinion, does a much better job of it today.
AjaxPro is heavily supported in the community, and Michael is a great technical resource. If something doesn't work it's usually a matter of days or weeks until he or someone else in the community fixes or adds the desired functionality.
This is not to say that AjaxPro wont become more of a client side framework, or that Atlas won't get better (faster, more lightweight) with ajax calls, but as I see it today, your decision is easy, and will potentially use both libraries.
Atlas = client side framework.
AjaxPro.net = Kick ass ajax calls with your asp.net code.
Nothing says you can't do both, which is what I'm currently doing.
