I ended up implementing the web app with forms authentication against a database. This works perfectly. The users stay in the web app all day (8 to 10 hours) with no problem. It makes it a pain since they have to log in, but it works.
I will try your suggestion about the keep-alives when I get a chance, but I am not to hopeful since I am not using http keep-alives.
