IIRC, you coat both pieces, let them mostly dry and assemble. I've been using it for years for gluing on bicycle tires. You could also try flattening them with a steam iron, that would be quicker. It's likely that if you overdo the flattening, they'll re-grow to fill the space, but try to get it just right.
