I had an issue once (or twice) where amanda just wouldn't flush certain files from the holding area.
The issue turned out to be that I'd removed the particular partition from the disklist while there where files in the work area. That being the case, amflush didn't bother with the files in the work area because they essentially where not part of the amanda working set. Sounds like you may have a similar issue.
