The order or settings in main.cf makes no difference to Postfix.
What should be done is to attach Postfix options specifically
on Postfix services which need it.

Yes. If you want canonical mapping before, and virtual mapping after
the content filter, you need to use two cleanup services.
The README.postfix does give example of such a setup.
