Yes. The AM.PDP protocol does support changing/adding header fields,
and there is now a replacement amavisd-milter daemon by Petr Rehor
which uses the new protocol:
  http://sourceforge.net/projects/amavisd-milter/

(I admit I haven't tried it yet).

You need to use a recent version of amavisd-new, such as 2.3.2.
