If amavisd-new is configured to do spam checking, it will remove
previously inserted headers for reasons explained by Gary.
It is only natural to trust only your own spam scanners.
If spam checking is disabled completely, spam headers
will not be removed.
Best would be to decide which of your two mailers will do spam
scanning, and disable spam scanning on the other one. Or disable
spam scanning on MTA A for mail which it receives from MTA B
and which was already spam checked - use policy banks for that
(remove_existing_spam_headers is configurable per-bank).

Like Clifton pointed out, it is very important to do the SA settings
of "trusted_networks" and "internal_networks" right. In your setup
where both mailers are on the same network, this is particularly
tricky to do right.
Setting for host A should treat your /24 block as trusted_networks,
but it must not treat IP address of host B (your relay) as internal!
One would be tempted to do:
clear_trusted_networks
trusted_networks your-net/24
clear_internal_networks
internal_networks !your-host-A your-net/24
but the syntax with negation ('!') is not yet in the released SA code
(but is in the current CVS code), so one needs to resort to more lengthy
specification of internal_networks if there are other sending hosts
on your network. There is also a patch for SA Plugin/SPF.pm
hanging somewhere to handle such combination of trusted/internal
correctly (this is not yet in SA CVS as far as I can tell).
