A path from 2.3.1 to 2.3.3 brings a couple of bug fixes and improved
robustness or diagnoseability, a step to 2.4.1 brings a few more,
and adds some new features. You should glance through
RELEASE_NOTES, at least the top summary list for each version
you are skipping. You should at least upgrade to 2.3.3, but
I see no good reason not to go to 2.4.1.

There are few minor incompatibilities, mostly in SQL area
and some changes in logging format, which may affect
log analyzers. Again, see RELEASE_NOTES for a list of
incompatibilities.

The amavisd.conf file from 2.3.1 should still be usable
and compatible with 2.4.1.

Your Perl 5.6.1 is quite old, I haven't tested recent versions of
amavisd-new with anything older than Perl 5.8.3. I believe you should
upgrade your Perl and associated modules before or with upgrading
of amavisd-new. If using Berkeley DB for amavisd or SA (bayes,awl),
it should be reasonably recent, 4.2 or later should be fine.
If using Bayes consider moving it to a SQL  database (see instructions
in SA distribution in sql subdirectory). Use SA 3.1.1 if you have an
older SA.

Don't know about Linux packaging, but as far as I'm concerned,
just substituting the file amavisd with a newer version is often
all that is needed (provided your Perl modules are not too old).
Keep the old file around so you can switch back if in panic.
I'm sure packagers would not agree, specially the Debian ones  :)
