Sorry, I was looking at the wrong column of data. Indeed, it makes no
sense, especially since you say that messages that pass through
amavisd-new are auto-learned. Are there any Bayes errors of note when
you run in debug-sa mode? You can capture some debug-sa output by
sending to a log in the amavisd home directory, e.g.:

 amavisd stop
 amavisd debug-sa > /var/amavis/sa.log 2>&1 &
 send a message or two through and wait a few minutes, then:
 amavisd stop
 amavisd start
